ACP Haplotyper

This tool will compare the ACP allele size data for markers on the selected genetic/RH map between two or more strains for a selected chromosome.

The allele sizes are colored relative to the Primary strain selected. For each marker, all allele sizes that match the allele size of the primary strain are colored the selected primary strain color. If a secondary strain and color are selected, if the allele size differs from the Primary strain but matches that of the secondary strain, it will be colored according to the secondary strain color scheme. If the allele size fails to match either of these values, it will be colored black. If there is no allele data for that strain, the cell is white.

A histogram showing the percentatge of strains which share the primary allele size is shown for each marker allowing you to quickly identify conserved and variable regions of the chromosome. The number of different alleles for each marker is also shown color coded to indicate the variability across the strains.

Selecting the Hide Size Data option removes the allele size values from the displayed table presenting a more comprehensible visual haplotype display.

Parameters colored in Grey are optional and can and should be left blank if you arent using them.
